Abstract

In this thesis, an interactive toolkit is developed to facilitate robust atlas fitting for analysis of immuno-flourescence microscopy imagery of rat brain sections. The toolkit seamlessly integrates into image-analysis workflows, offering algorithms and a user-friendly interface. Neuro-imaging is crucial for understanding brain structures and functions and relies on atlas-based analysis to extract region-specific information. The accuracy of atlas fitting faces challenges in complex brain structures and ambiguous boundaries, and hand-drawing atlases accurately is time-consuming and often not feasible. The toolkit leverages Thin Plate Splines - an algorithm successfully used for medical image registration and adapts it for the task of fitting atlases to immuno-flourescence images of rat brain sections.  The toolkit allows the user to interactively provide landmark pairs to initiate atlas fitting. These can be updated interactively during the fitting process. For regions that may be hard to discern from visual cues, the toolkit provides the option to use a UNet based semantic segmentation approach to help identify additional landmarks. Users can also use the tool to label anatomical regions from the resulting fitted atlas for further analysis. We demonstrate the tools developed in this thesis by fitting generic atlases (such as the Swanson Atlas and the Paxinos Atlas) to four rat brain sections..
